While it won’t work for all variations, what about using the dynamic linker’s support for using optimized libraries? You can put libraries in subdirectories of /lib or /usr/lib named after certain CPU features, and the dynamic linker will only load them on CPUs with those features.

If the linker doesn’t support the CPU features you need, you could get such support added.

Please have a look at how the libssl0.9.8 and libavcodec52 packages in Debian handle this.
